I've recently just installed some EBC discs (First time purchasing EBC) with redstuff pads on my ER34 4 door. I've done around 700-800 miles on them.

The surface rust in the grooved section won't disappear, is this mean't to happen?

Yeah that will happen due to the pad never touching that part. Looks like ebc have either used a cheaper metal or not used a rust resistant agent. I've never had any issues like that with the project mu scr Pro discs I run which are high alloy high carbon discs with a rust resistant agent

That's pretty poor for how much they charge for their discs! My much cheaper MTEC discs don't have this issue.

They paint the discs black but then they go and do the drilling and grooving.. makes no sense. Mine are the same
